Multivariate analysis
methods such as Correspondence Analysis and Principle Component Analysis have
often been used to identify major trends of variation in synonymous codon usage
among inter or intra specific genes. Genetic codes are degenerate meaning most
of amino acids can be encoded by more than one codon (triplet of nucleotides);
such codons are synonymous and usually differ by one nucleotide in the third
position. The alternative synonymous codons are not used with similar frequency
and their usage varies among different genes. Hence there is the presence of
Relative Synonymous Codon Usage values.
